Can the file containing the raw data include labels?

Actually yes, the first row of an excel file or even a .dat file can contain items labels, but these have to be consistent with the number of items and only containing alpha-numeric characters.

My raw data have missing values but the program does not recognize them. What I have to do?

The program is unable to interpreting empty fields as missing values. As consequence, the missing values have to be replaced by a unique value in order to be identified. You have to do it before importing the data. For example, you can replace all the missing values for the value 999 and provide this info when importing the data.
